There's really no telling for sure but it's doubtful that they will... Darkrai and Shaymin possibly could since they were available at their in-game locations in Pokémon Platinum and those 2 items were released even though it was just exclusive to Pokémon Platinum itself but the in-game Arceus probably wouldn't be able to be transported over since the Azure Flute was never distributed.
You won't be banned from Pokémon Bank so you don't need to concern yourself with that... it will just detect Pokémon that it feels that aren't legitimate and it will just put those related Pokémon back into your previous game that you were trying to transport it from.
